In 2029 heeft de Japanse overheid een digitale topagent gemaakt, de Puppet Master. Hij heeft geen lichaam en kan zich enkel bewegen via het elektronische netwerk. Als hij besluit om zichzelf een menselijk lichaam te geven, komt sectie 9 in beweging. Dat is een geheime organisatie die voor de overheid dit soort klusjes op moet knappen. Aan cyberagente Motoko Kusanagi de taak om de Puppet Master op te jagen.
